The first results of the code that later became MOLLIE were published in
Keto, E. & Lattanzio, J.C., 1989, ApJ, 346, 184, "Collisions between high-latitude clouds - Theory meets observations". That paper compared simulated spectra from 3D hydrodynamic models of cloud collistions against CO observations. The first description of the modeling code itself appeared in
Keto, E, 1990, ApJ 335, 190, "Radiative transfer modeling of radio-frequency spectral line data - Accretion onto G10.6 - 0.4". This second paper also described the modeling of VLA observations of NH3, including its hyperfine structure, in massive star forming accretion flows.
The modeling in this second paper assumed LTE level populations for NH3 and did not describe the current non-LTE capabilities of MOLLIE. The most complete description of the algorithms in MOLLIE is Keto & Rybicki, 2010, ApJ, 716, 1315, "Modeling Molecular Hyperfine Line Emission". If you use MOLLIE in your research, please cite the latter paper.
